You could make it look somewhat 3d by editing texture

You can make a button that puts you at the layer in front of or behind the current layer, the issue is getting lost and that kind of thing

That's interesting, but it would still be 2D. Just with multiple sections in a world.

3D has re-texturing written all over it. It might be a little time consuming.
Also, I don't know about everyone, but 3d games give me headaches

You're talking about a different 3d than we are.
We're referring to the world, not the graphics.

For example Minecraft is 3d.
